My Experience
I have worked with QuickBooks Desktop for over 6 years. This included doing payroll through Intuit payroll. I was in charge of invoicing necessary customers. The work was for a nonprofit so I was also in charge of doing a job costing for various grants.

QuickBooks Online has its own checking accounts for it's customers. You can go with QuickBooks Online Pay which allows you to pay bills by ACH or online pay.
